Often, I have created bundles that reference/install other bundles. Sometimes other installs are dependent on other bundles. When the "Install Bundle" is chosen, there seems to be know way of knowing in the primary bundle, or any other search method, which bundles have other external links. So what has happened, people would look at a bundle with no direct links and delete it, thinking that it isn't being used.
Maybe even some sort of warning...."This bundle has indirect links to other bundles, are you sure you want to delete it?"

By no "direct link", are you referring to relationships? You can click on the Display Bundle Dependencies link on the Summary page.
I was under the impression that if a bundle is dependant upon another bundle, it would prompt you with the dependant bundles name when deleting. We have a process where we do not delete bundles, we just disable and move to an obsolete folder, clean up relationships, dependencies, etc. This allows us to go back and see how we did an older bundle, read admin notes, etc.
