As a GroupWise user that grants Proxy access to their account I want to be able to mark an entire folder as private so that proxy users will not have access to any item in that folder

Brilliant idea, would be yet another advantage over Microsoft.
As a workaround, you can already do this to an extent. Just create a rule that says when you file an item into that folder it automatically is marked private, and then do not grant "private item" access to your proxying users.
Agree, also the name of the folder marked as private should not be visible to the proxy user, since already folder names can be critical. Or maybe the folder will not be visible at all.
